In der nächsten Phase, wird im Kernprojekt „Ökologische Synthese“ eine Reihe von umfassenden Synthese-Analysen zu den Kernfragen der Biodiversitäts-Exploratorien durchgeführt, mit den folgenden Hauptzielen:

1. Wie beeinflusst die Intensivierung der Landnutzung die Biodiversität, die Interaktionen zwischen Arten und dadurch die Zusammensetzung von multitrophischen Lebensgemeinschaften.

2. Wie beeinflusst die Biodiversität und die Intensität der Landnutzung die Funktionen und Dienstleistungen von Ökosystemen. Dadurch soll ein integraleres Verständnis erlangt werden, wie multitrophische Biodiversität die Ökosystemfunktionen beeinflusst, insbesondere unter Berücksichtigung der Resilienz von Ökosystemen.

3. die Verbreitung des Synthese-Gedankens und die methodische und inhaltliche Unterstützung von Synthese-Aktivitäten anderer Arbeitsgruppen. Das Syntheseprojekt schafft Synergien und projektübergreifenden Mehrwert, in Übereinstimmung mit den Leitfragen der Biodiversitäts-Exploratorien.

Die sogenannten Kernprojekte der BE gingen aus dem Projekt zur Flächenauswahl und dem Aufbau der Exploratorien (2006-2008) hervor.
